@msanlab00 I reached the best results by setting manually the beam height to 7 or some times 8 pixels. FYI, I will have to work on the beam algorithm, perhaps to relax the constraints on beam thickness, or make it more dependent on the staff interline underneath. Anyway, the problem was not with the note heads but with the beams. And the gray items are not heads with low confidence, they are just the underlying sections of vertical runs that get visible because there is no detected symbol painted over them. |

OK, I have been able to process all the pages of your input example.
I encountered problems with the beam thicknesses (plural) within the same image. Beam heights vary between 6 and 9 pixels, and the algorithm in charge of detecting common beam heights often got confused.
I reached the best results by setting manually the beam height to 7 or some times 8 pixels.
To do this, you can use the
Book | Set book parametersmenu and in the "Scaling specifications", you can specify the beam thickness.Use 7 as default for the whole book, and 8 just for sheet number 1 and sheet number 7.
