When testing the new plotter I had some ideas / comments on the way that the scatterplots are shown. These don't necessarily have to be fixed before the v0.9.0 release but I think this should be tackled so that the user experience is more smooth from the get go.

  • When coloring by cluster ID, the first id is colored as the unclustered group (grey - cluster ID 0). I think it would be way better to start with the cluster ID 1.
  • Colormap for clusters is not ideal, very bright cyan (cluster ID 5) and grey (cluster ID 0) are very difficult to tell apart
  • White edge for points in plot too thick when the sample number is high
  • May we should re-intoduce some modification of spot alpha and spot size depending on dataset size -> possibly have them as options in advanced settings? For example a slider that influences how transparent points are with increasing point size?
