Nested build directories #21

Describe the bug
The build container has two copies of the build data:
/build/...
/build/buildkite-agent-XXX-XXX/$ORG/$PIPELINE/...
To Reproduce
Just run builds, presumably. I noticed this as our project generator finds duplicates of our subprojects, causing installation problems. Ping me and I can share logs internally.
Expected behavior
The directory doesn't exist in duplicate.
