Make prediction locally debuggable

if SEM CLI outputs files that "reference" input files and have name ending in AnnotationFile, those files are treated specially (doc section): the output file is ingested as metadata on the input item or image. That way the CLI does not need to know whether it is being invoked by Girder or a local debugger. It only needs to produce the output files in the provided file paths.
