Prepare generate step is quiet about variables that it can't find

If you run prepare_generate_variable_list and a variable cannot be included (due to lack of mapping) it will be marked in the file as not producible, but the user isn't told anything.

It would be good to log the list of active and inactive variables when a file is created.
