[Feature]: change --only flag to include new files #6160

Overview
It makes zero sense to exclude new files in directories using the --only flag. It's not documented anywhere that this flag excludes new files. This has caused issues with content disappearing from themes.
I would expect that:
shopify theme pull --only config/* --only locales/* --only templates/*
Would pull everything from those folders, including new files.
Motivation
Lost a bunch of theme content.
