Have you tried updating the chocolate quest mod to 2.5.3B it seemed to have worked for me

Hi, i am using cqr repoured and valkerian skies and have been able to run this without issue. Make sure you update both mods to their latest versions, if there is still an issue. There may be something i have changed in the CQR config file to get this working. As i recall CQR may need some changes to its config to make it more compatible with other mods but off the top of my head i cannot remember which value needed to be changed. Try "set cqrepoured.cfg -> advanced -> generationRespectOtherStructures to false." And see if that helps as well.
