Don't change the config file when pushing updates

Last update changed the config file and thus removing all changes we've made. I think it is a good idea to not touch the config files. What do you think? I know they are backed up and you`ll notice that if you look at the logs (not user friendly), but shouldn't the config file be exempt from these updates?
