I am working with replicate SeCNV on ACT datasets from Dr. Navin's study, "Breast tumours maintain a reservoir of subclonal diversity during expansion".
However, I've encountered an issue: for example, I downloaded 1100 cells of patient TN1, I noticed you have 900 cells on your supplementary. I wonder did you filleter out some cells?
Could you offer any insights or suggest any adjustments that might resolve this issue? Your expertise with SeCNV would be invaluable in helping us understand these discrepancies.
