There are cases where 2 copies of essentially the same molecule differ in only very few aminoacids (e.g. 5jjm, chains A and B. In B one CYS becomes a SNC). Ideally we should apply a chain clustering beyond what's provided in the mmcif file, with a cutoff like 95% id.
