Can you:

Move all https://github.com/mogilefs/repo into https://github.com/mogilefs-tmp

Move all https://github.com/hachi/repo linked to mogilefs into https://github.com/mogilefs
Open "Issues" section.

Move all https://github.com/mogilefs-tmp/repo to hachi/repo

Update the main code...

After, you can transfer all issues into the new perfect org/repo too.

There will be no lost.
