Refactor pathsfilter tool to follow hex architecture

**Description**

The pathsfilter tool should be written according to the Ports and Adapters pattern.

**Reasons**

Since we increased our knowledge of hexagonal architecture, we decided to write new tools according to its principles.

**Acceptance Criteria**
