Description

This PR replaces (and thus remove) the positions_noise keyword in the smart_derivatives initialization with an internal check that ensures stability of the smart_derivatives when only some xyz component of some derivatives are zero while the others are nonzero.
This is a situation that often occurs when importing positions obtained from a PLUMED driver due to limited prinitng precision of trajectory files.
