Turn on auditing mechanism with a CLI flag

pydra captures provenance. add a flag to the CLI to turn this on in pydra and store all the messages in a provenance directory alongside report outputs

pydra automatically generates this in a message directory. the CLI flag can be used to control where messages are stored.
