Update modules used in virtual site fitting

To rapidly support internal experiments, In #125 and release 0.4.0 we intentionally did not update the code used to fit virtual sites. It is significantly more complicated than the other changes and is, to our knowledge, not widely used at the moment.

We will, however, update this code at some point.
