[feature] Add ability to configure which file types are included

Add ability to enable/disable additional file types as set. Consider we may want to add additional file types, settings etc. These could cascade down into the file operations to enable testing with different file structures.

If we structure the pipeline into a more linear flow it will be easier to add or remove file types at the top.
