I think it would be nice to add to the README the git commands required to import a submodule to an existing repo.
e.g.

cd /external
git submodule add [email protected]:uclahs-cds/pipeline-Nextflow-config.git

And while we're at it, why not the commands for updating a submodule when it is already in an exiting repo:

cd /external
git submodule update --init --recursive

(I think)
