How about at least removing the targeted regions early which I assume are entirely redundant calculations? I assume these intersection steps are fast compared to the coverage calculations. I did also wonder why you don't want the regions neighboring the target regions? Is there some technical problem with them? I would have thought they would have interest, control regions or alternate splice regions for example.
