Temp files not in work directory

Hello pod5 team !

I am encountering an issue while using dorado when it is calling pod5 to convert v3 to v4 pod5.

See the issue I initially created in dorado repository : nanoporetech/dorado#1552

Is there a way to redirect this tmp directory somewhere else ? I tried with env variables (see my attempt in issue above) but to no avail.

Could you help me redirect the output somewhere else than working directory ?

Hi Roxane,

We will look to support your redirection using an environment variable, but this is not currently possible.

Have you considered doing the upgrade in place before starting the basecall?

You could run:

pod5 update <input_files> -o <output_file_location>

This will write v4 version files and you can then basecall these.
