Issue: The pipeline lacked reference metadata (FASTA/GTF links) for Euglena gracilis, preventing successful processing of its RNASeq data
Solution:
Added Euglena gracilis (Taxon ID: 3039) to the reference metadata table
Provided verified links to Ensembl Plants (Release 54) for genomic assets
Updated default.config to utilize the updated annotations table.
Verification: The CSV structure was validated and a Clean Update (git rebase) was performed to ensure a linear history
